Actually, from what I observed when unlocking it further, it seems like Amy's Fragment mission is coupled together with Deit's (the Darksen Armor/Sniper dude), so you pretty much have to trigger the second half (and the culminating battle) by using Deit a heck of a lot (in missions and racking up kills), and you'll get it.
